How do I disable an enchantment?

Go to config.yml and look for Enchantments -> Disabled section. List there enchantments you would like to disable and reboot the server.

Is there a way to remove "Too Expensive" message?

No, this is a hardcoded game value. You can try to use plugins to bypass that limit, but expect broken enchantment features.
